线粒体组装软件Mitofinder安装与使用

下载与安装如下，官网https://github.com/RemiAllio/MitoFinder

wget https://github.com/RemiAllio/MitoFinder/archive/master.zip
unzip master.zip
mv MitoFinder-master MitoFinder
cd MitoFinder
./install.sh  #执行该命令后，安装完毕

PATH/TO/MitoFinder/mitofinder -h  #查看help选项

组装与注释，小编使用双端reads，准备已经注释好的同源物种线粒体genebank格式文件（必须要有，多个物种之间cat在一起即可）

export PATH=PATH/TO/MitoFinder/mitofinder:$PATH
mitofinder -j CM01 -1 CM01_1.fq.gz -2 CM01_2.fq.gz -r reference.gb -o 4 --ignore -p 5 -m 10

主要参数详解

-j： reads前缀以及输出目录
-1 -2： reads1 reads2
-r：gb格式参考文件，必须要有，可以多个物种gb文件cat在一起
--ignore or --new-genes：如果参考gb文件中有除了COX1; COX2; COX3; CYTB; ND1; ND2; ND3; ND4; ND4L; ND5; ND6; ATP8; ATP6; rrnL; rrnS外的基因，会报错，可以加--ignore or --new-genes参数，--ignore表示忽略，--new-genes表示预测该类型新基因
-p：线程数
-m：最大使用内存
-o： 物种属性，小编的-o 4表示霉菌，详细如下
